Using the card reader and deleting from the camera will it keep numbering the pics at 1 everytime after I clear the card?

another vote for the reader. The only benefit from usind the Nikon software is the ability to convert the raw files if you shoot in raw mode (99% of amateur photographers will not do this, mostly the Pros) You will most likely shoot in jpeg format, which is suitable for what you are going to use the images for.

Yes it will. The camera reads the last picture on the card and numbers from there. If you remove them all, it should start over. But, it would be easy to test. Take a picture, put it on the puter, delete it from the camera, take another picture, put it on the puter. Compare file names

Oh yeah, that is one of the things I love the most about importing with Windows Vista. It sorts them for me by date that I import them. So, pictures I import today are in a folder of there own. All I have to do is remember what day I took the picture.

You should have a selection in the camera's menues to either allow or not allow file number sequencing. Not sure how the menu on that camera reads but it should be in there. You can choose to have it reset each time or continue numbering in sequence. Deleting the files from the card doesn't affect the numbering; it's the selection in camera that does that. Check your manual.
