what kind of filter and skimmer are you using? powerheads?

They are just a repeating (looped) program, that is why they appear to miss a beat. They stay in sync because they are the same program. They either feed off the same ever running signal or the signal promps upon opening and they promp so fast that to the feeble human mind you can't see the run difference.
