if acrylic tank and acrylic baffles......i wouldnt use silicone. It wont bond well longterm anyway. Get some Weld-on #16. You can get it at your locqal plastic supply place.
BUT, make sure you have them where you want them as they will not be easily removed.
You could use any thickness, but the thicker a piece you use, the easier it is to get to bond how you want, especially for a first time acrylic bonder.
I wouldnt do it with any less than .25" thick

1/4" acrylic would be your best bet, and I agree about using a weldon (or other brand solvent) for bonding them to the acrylic. Weldon 4 would be the best choice if you can get the baffles cut exactly to fit, as it will provide a seamless bond, but if there is any discrepency then weldon 16 should be used. 16 is more like a silcone, but you've got to be careful in applying it and understand that it shrinks about 30% or more of volume when it dries. It is also going to end up looking a little funny (but on a sump, that shouldnt really matter).
If you look at the thread in my signature, you can see an entire sump I built out of acrylic, and you're welcome to ask me some questions over there or here. I'm not great at using acrylic, but I've definitely learned a few tricks. Good luck!

well darn... I think what I already bought and had cut yesterday was only 1/8th.....when I got home and started trying it out in the tank I am using as my sump I didn't think it would be thick enough....in the store it seemed as if it would be, but then at home I realized it was a little thin.

thats too bad. also using weldon for acrylic baffles in acrylic sumps is very importany for stability. Acrylic bows, and unlike just using an old glass tank you will need that support of strong seams to maintain integrity.

the 1/8th may work, just trying to more clearly justify the use of weldon.

1/8 is thin, but the water will be going under and over and it may be fine

If you've already got the 1/8, I'd just use it. These baffles won't hold water pressure, but they may bow if exposed to large flow. I'd be surprised if you have troubles. But then again, a couple pieces of 1/4" won't be that expensive if it's convenient to pick up.
