would it be better to make my wet dry into a refuge by removing the bio material and putting the fuge in its place?

could be but some people say refugs are to much work. it would be better filter i think though than bio balls

i would just empty it out completely and let it become a settling tank. much easier to clean out.

Short answer to your question is yes.......even shorter answer with less work and maintenance involved is I agree with geoff.
