Koralia 3 or 4 for a 90 gallon?
Are 2 Koralia 4's too much for a 90 gallon tank?
Should I go with a pair of 3's instead?

I like my 4, it pushes to the other end of a 6' tank. Not violent like some peoples, but if you like lots of flow, get the 4's and you can always bounce off the glass.

Depends on whether you are trying to keep SPS corals or just a FOWLR. Higher flow is better for SPS's.

I have two of the 4's in my 90 and it's not enough flow IMO. I added a modified maxijet and I'm still looking for more flow. So, the quick answer is no, it's not too much. The flow pattern is much wider than you would imagine.

I have a 3 and a 4 in my 75 and I need more, too. Definately go with the 4's.

Go Tunze. but if youre going Koralias, go with at least (2) 4s, IMO.

As depitch stated above, it depends on what you are keeping in terms of corals. If you are doing LPS and softies the amount of flow going through there wont be as important as if you were doing SPS's. I'm doing mixed reef with SPS mid to higher up in my 90g. I initially had 2 Koralia 4's but felt that I needed more flow so I added a Tunze Nano 6045 (almost same flow as Koralia 4's). Its much much better now, but I can imagine LPS and softies not liking the flow as much.
The SPS loves it though!  I might even add another Tunze Nano 6045
