Do water changes during your cycle.

Fish get use to it. You may have a few that always hide during the cleaning, but you shouldn't be working on it so long that it really affects them.

I use a magnetic cleaner for the glass, a powerhead to blow everything off and a 6 foot length of hose to siphon out water. To get unwanted coraline off the glass I use the "credit cards" that show up in the junk mail. Really stubborn stuff on the glass I use a new razor blade.

When I had my old 75 with PC lighting, I had to use a razor blade for cleaning just so I could get everything. The PC lighting didn't show everything on the glass as easily.

With the New 125, with no scratches and MH lighting, the mag cleaner gets everything easily if I do it every few days. The MH lighting really makes algae show up.
